There are 2 main plots in the movie: One about the “cure for mutants” and Jean’s other personality, the deadly Phoenix.
Jean becomes overpowered by the Phoenix and kills Cyclops and Professor Xavier. Mystique is accidentally shot with the “cure” injection and becomes “normal”. Magneto rounds up an army of mutants, including the Phoenix, to destroy Leech (whose mutant powers is the “cure”) (Cameron Bright). Wolverine, Storm, Beast, Iceman/Bobby (Shawn Ashmore), and Kitty (Ellen Page) help save Leech and fights Magneto and his army. Eventually, Beast injects Magneto with the cure and loses his powers. Wolverine stabs Phoenix with his claws, killing her. Rogue (Anna Paquin) goes for the “cure” and is able to finally touch Bobby. The movie ends with Magneto sitting in a park alone, playing chess. He is able to move the chess pieces a little bit with his powers (either because of what’s left behind or the cure only subdued his powers and will eventually return?). After the credits, we learn that Professor Xavier put his consciousness into a catatonic patient.
